Hydrogen Attachment/Abstraction Dissociation (HAD) MS/MS for Single-Stranded DNAs

Hydrogen attachment/abstraction dissociation (HAD) induces dissociation of ions by a gas-phase chemical reaction, which results in specific cleavage of a highly reactive binding site for hydrogen radical (H•). We have shown usefulness of HAD for analysis of proteins/peptides with post-translational modification (PTM) and fatty acid. In this study, to explore further possibilities of HAD, single-stranded deoxy nucleic acids (ssDNAs) were analyzed by HAD-MS/MS and resulted product ion mass spectra were compared with that of collision-induced dissociation (CID) MS/MS. In spite of that CID tended to cause sugar-bound bases to fall off easily, HAD preferentially cleaved the ribose-phosphate backbone in ssDNAs while keeping nucleic acid bases. Our results show a new possibility that HAD-MS/MS can play a complementary role to CID in the structural analysis of nucleic acids or provide sequence information more easily.
