Exploring the Cancer Proteogenome in Malaysia

Hepatocellular carcinoma (HCC) is ranked among the top five most common malignancies globally. However, there has been a paucity of knowledge in asymptomatic HCC lacking prior history and risk factors. In our proteogenomic work, we applied RNA-seq and MS-based proteomics to analyze these HCC liver tissues and their respective adjacent non-tumor controls (ANTs). This allowed us to identify 1,553 DEGs (differentially expressed genes) from 10,716 identified transcripts; and 245 DEPs (differentially expressed proteins) from 6,299 identified proteins. The ratios of gene expression (Cancer vs ANT) with respect to transcripts and proteins are generally correlated, although several transcripts and proteins were negatively correlated in abundance, notably ATP5IF1. Altogether, we found 128 common DEGs and DEPs from our transcriptome/proteome datasets, which significantly correlated with asymptomatic HCC cases. These DEGs/DEPs, among others, include PSPH, underway to validate PSPH expression with a larger HCC sample size.AMDHD1, ECHDC2, ASGR2, FMO3, ACSM2B and UGT2B7. In particular, PSPH (phosphoserine phosphatase) is a metabolic enzyme that converts phospho-serine to serine, and it has been implicated as being up-regulated, and a potential prognostic biomarker in several cancer types. Further work is currently underway to validate PSPH expression with a larger HCC sample size.
