Integrated Network Analysis and Enrichment Analysis of Proteome Data Obtained under Different Experimental Conditions

Integrating and comparing proteomics datasets from different sources is valuable but challenging due to variations in experimental conditions. To overcome the difficulties arising from such situations, we constructed and analyzed networks using proteomics data from 36 publicly available projects. Proteins with significant differential expression were identified, and contingency tables of protein abundance changes between experimental groups were created. Using odds ratios and chi-square tests, we built networks of 1,705 nodes and 72,222 edges, classified into seven subnetworks. A subset focusing on inter-project correlations consisted of 41 nodes and 77 edges. Cluster analysis grouped proteins into four categories, and enrichment analysis revealed that doxorubicin treatment of cancer cells led to increased cytoskeletal and signal transduction protein expressions. This result aligns with known findings on upregulation of actin-related proteins following doxorubicin treatment, supporting the validity of our approach. We are currently comparing data from CPTAC with quantMS data for further analysis.
