IMMUNOPEPTIDE ANALYSIS WITH A MODIFIED ORBITRAP ASTRAL MASS SPECTROMETER MAXIMIZES PEPTIDE DETECTION AND QUANTITATION IN PROTEIN DEGRADER APPLICATIONS

Human leukocyte antigen class I (HLA-I) proteins are crucial for distinguishing between healthy (“self") and infected or cancerous (“non-self") cells by the adaptive immune system. As HLA-I complexes present intracellularly derived peptides to the extracellular space, the displayed
“immunopeptidome" alerts cytotoxic T cells to aberrant cells. Because immunopeptides are nontryptic and thus variable in sequence length and charge state distribution, custom MS methods have improved the quantification of these peptides. New MS platforms hold promise to maximize proteome and peptidome coverage even with shorter LCMS run times. Here we report a systematic optimization of Thermo Scientific™ Orbitrap Astral™ method parameters to increase the identification rate of immunopeptides whose expression is induced with protein degrader
treatments.
