Collision-induced dissociation (CID) method is often used as a structural analysis technique for unknown compounds. We have found that there are some compounds whose CID spectral patterns change depending on the instrumentation of mass spectrometer used. For example, structural isomers of vanillin were (de)protonated by atmospheric pressure corona discharge ionization (APCDI) and CID was performed for the resulting ions with a triple quadrupole mass spectrometer (QqQ) and a quadrupole-orbital trap mass spectrometer (Q-orbitrap), respectively. The different spectral patterns were obtained between instruments. In this study, we investigated whether there is any rule in compounds in which the species of the product ion changes depending on the instrumentation.
