Deepening Limited Proteolysis Approaches for Structural Proteomics

Protein higher-order structure is closely related to its molecular function. Proteome-scale structural analysis, or structural proteomics, is essential to elucidate the effects of external environmental stimuli on protein conformational changes. Limited Proteolysis-coupled Mass Spectrometry (LiP-MS) 1), which combines two-step protease digestion and mass spectrometry, has been developed to realize structural proteome analysis. However, the protocol is not yet well matured, and experimental conditions to effectively search for protein conformational changes on a proteome scale need to be further investigated. In this study, we examined various experimental conditions including partial digestion, to comprehensively detect structural changes involved in the protein function.
