GC/MS is widely used as a useful tool for metabolomics. However in the disease metabolomics studies targeting plasma, the variation of measurement data is too large for analyzing the cohort samples due to the matrix effect in the ion source. Here we optimized the extraction, deproteinizing and cleanup steps in the sample preparation method, monitored the state of the ion source, and applied it to continuous measurement of about 230 samples.
