Effective glycopeptide analysis by inclusion-list based data dependent acquisition MS

We developed an inclusion-list based data dependent acquisition for effective glycopeptide analysis by LC/MS/MS. An aliquot of glycopeptides was digested by endoglycosidase F1, F2, and F3 which cleave chitobiose cores. The resulting peptide+GlcNAcs have tendencies to be eluted near original glycopeptides. Peptide+GlcNAcs were identified by preliminary reversed phase (RP)-LC/MS/MS. We prepared an inclusion list containing retention times and m/z of original glycopeptides estimated by the preliminary analysis. Product ion scans of original glycopeptides were conducted with high efficiency using the inclusion list.
