Computed interpretation of UHPLC/QTOF-MS data for synthesized oligonucleotide's sequence annotation

Synthetic oligonucleotides have emerged as promising therapeutic agents for the treatment of a variety of diseases, including viral infections and cancer. HR-MS/MS is widely adopted for the sequence confirmation of peptides, but the application to oligonucleotide has not been succeeded because of the software which enables computed interpretation of MS/MS spectra. We analyzed oligonucleotides that have the same sequence in the 3’-region, and MS/MS confirmations were performed with ion-pairing reversed phase chromatography and QTOF-MS. It is showed that the common fragment ions were detected and annotated automatically by -a, -b, -c, -d, -w, -x, -y, -z ions nomenclature with AOS (Agilent Oligonucleotide Sequencer) software.
