2D-LC/MS Analysis of Oligonucleotides Using Ion Exchange and Reversed-Phase Liquid Chromatography for Desalting Non-volatile Salts in Mobile Phases

Analysis of oligonucleotides by ion exchange liquid chromatography is important to control their quality in synthesizing processes. However peak identification by mass spectrometer (MS) is challenging due to the incompatibility of the MS with the non-volatile buffers used during ion exchange chromatography. Two-dimensional liquid chromatography (2D-LC) has been gaining attention because of enhanced separation efficiency. We analyzed synthesized oligonucleotides with heart-cutting 2D-LC/MS. Ion exchange chromatography was employed as the first dimension (1D), then reversed-phase chromatography using volatile mobile phases was chosen as the second dimension (2D) to separate oligonucleotides from non-volatile salts and to hyphenate directly with MS for peak identification
