Global Proteome Analysis of Tissues in Macaca fascicularis

Cynomolgus monkeys are important preclinical models for new drug development, but proteomics resources at the proteoform level remain limited. To construct a proteoform atlas of Macaca fascicularis, we optimized a workflow using the CYNOM-K1 cell line, encompassing sample preparation, nanoLC/MS/MS, and data analysis. Although gene annotation in the Macaca fascicularis proteome database was incomplete, cross-referencing with shared peptide sequences from the human proteome database enabled gene prediction for unannotated proteins, improving the comprehensiveness of Macaca fascicularis protein identification via database search methods. Fractionation during the sample preparation step increased the number of identified proteins from 4,555 (no fractionation) to 6,271 (20 fractions). In contrast, 8,732 proteins were identified from human HEK293T cells under identical conditions, reflecting species differences in proteome expression profiles. In this presentation, we will also report on the results from TMT-based quantitative analysis and liver tissue profiling.
