Data Science of Modified RNA: Extraction of Knowledge from Raw Nucleotide Spectra

Post-transcriptional modifications (PTMs) of RNA are crucial for its structure and function. Although high-throughput sequencing technologies are highly sensitive, they can identify only a limited number of PTMs. Mass spectrometry (MS) is a commonly used technology for detecting, identifying, and quantifying PTMs. However, MS analysis presents unique challenges, such as distinguishing between "mass-silent" isomers that perform different functions in RNA. To overcome these challenges and enable the effective reuse of data in public repositories, it is essential to develop methods that extract, interpret, and systematize meaningful knowledge from raw isomers' mass spectra. This presentation will illustrate our efforts to develop methods for interpreting mass and tandem mass spectra of nucleotides and nucleosides. We have implemented some of this knowledge in software tools, including the RNA search engine Ariadne.
