Post-translational glycosylation plays a crucial role in protein structure and function. In the case of biopharmaceuticals, characterization of carbohydrate moieties is especially important because glycosylation affects numerous factors. These include physiochemical properties and thermal stability, reactivity with receptors, immunogenicity, and circulating half-life. Accordingly, detailed glycoanalysis is crucial if manufacturers are to achieve complete in-depth characterization and efficient quality control of biopharmaceutical products. We present software-driven MS-based methods that provide a complete and detailed overview of biopharmaceutical glycosylation at the intact protein, peptide, and released glycan levels. Data acquired from a range of biopharmaceutical samples and MS instruments was processed and analyzed using Genedata Expressionist®. Data processing workflows specific to the applied method were created within the software. Analysis and identification of released glycans was supported by consolidation and automatic annotation of MS/MS fragment spectra. For analysis of glycopeptides, several elements including expected glycosylation sites and consensus sequences were factored into data processing. For glycoanalysis of intact proteins, the deconvolution mode and algorithm were adapted to the resolution of the input data. In targeted analyses, custom glycan libraries were used to speed up processing and reduce the number of false-positive identifications.
