DIA-Based Deep Proteomics

DIA/SWATH-MS analysis overtops the existing DDA-MS analysis enabling deep proteome coverage and precise relative quantitative analysis in 1D-LC-MS/MS. We have constructed 1D-LC-MS/MS system for a highly sensitive and depth proteome analysis by optimizing the flow rate of nanoLC and the parameters of DIA/SWATH-MS such as MS1 range, isolation windows, accumulation time and MS resolution. In the constructed system, it was possible to observe 8509 and 5706 proteins from 200 ng and 10 ng of tryptic peptides from the HEK293 cell line, respectively. Furthermore, each protein quantitative value of 8 consecutive measurements from the same sample was high reproducibility with a median of a coefficient of variation of 4.41%.
