Development of Peptidomic Identification Software for Endogenous Peptides Using Targeted Peptide Database

Mass spectrometry is promising technology for peptidomic analysis. However peptide identification by conventional DB searching is challenging, since non-specific processing and PTMs of endogenous peptides results in very large search space, yielding poor results. To decrease the search space, we introduced targeted database containing previously identified peptide sequence with high confidence and its PTM sites and developed novel searching software which enables to identify sibling modified peptides of registered peptides in the targeted database. As a result of preliminary test for small set of MALDI MS2 spectra from human urinary peptide mixture, our approach showed high specificity and sensitivity using targeted peptide database which is generated from public human urinary peptide database.
