Mass++: Integrating identification functions and PTM literature database

Proteome database search engines such as Mascot and X! Tandem are commonly used for protein identification. Results from such engines contain variable modification information, but evaluating whether the modification is a known or unknown one is not always trivial. We developed a known PTM literature database based on the XML version of Swiss-Prot and have implemented a function that retrieves literature information using the protein name, PTM category, and the PTM position in the protein as the queries. We integrated the protein identification results with the PTM literature information from the database, which are then displayed on Mass++, our developing visualization and analysis tool for mass spectrometry.
