Next generation quantitative proteomics “SWATH-MS method"

SWATH-MS is a LC-MS/MS technique that consists of the acquisition of fragment ion spectra of all the analytes in a sample and the subsequent identification and quantification of analytes in silico via a targeted data analysis strategy. In essence, a SWATH-MS data file is a digital record of a sample that can perpetually be re-mined in silico. SWATH-MS has been very successfully used in proteomics. SWATH-MS has a number of favourable characteristics that make it ideally suited for the fast, consistent, reproducible and accurate analysis of sample cohorts consisting of large numbers of samples and has been shown to be able to generate extensive data matrices (proteins quantified vs. samples) with minimal numbers of missing values. In this presentation, I present the principles and features of the data acquisition of SWATH-MS and its applications for some biological/clinical issues.
