Electron capture dissociation (ECD) combined with slow-heating methods was examined in FT-ICR-MS in order to obtain structural information of trianntenna type tryptic N-glycopeptide. Conventional ECD and ECD combined with IRMPD did not give any peptide backbone cleavages but preferential loss of neuraminic acids. After enzymatic elimination of the neuraminic acids, ECD combined with IRMPD worked to give broader backbone cleavages without loss of glycan on Asn. The observations indicated that the structural character containing acidic moiety affected the fragmentation using ECD as well as the number of protonation. The combination with slow-heating techniques altered the conventional ECD condition and provided new structural information.
